Speaking as a guy whose Subtlety Rogue friend routinely drills him with duels–BM vs. Rogue is actually one of the most effective anti-Rogue deterrents, especially if you know when and where to pop Bestial Wrath, Master's Call, Deterrence and your trinket.

For one, the Rogue is effectively dealing with a two-man team, one of which is an A.I. that can be controlled independently of whether you're already sapped or otherwise stunlocked. I've had my pet save me many times from rogues popping out to do their regular rotation after they've sapped me, as long as they're not several levels above me in terms of either toon levels or gear.

Even while stunned I can command my pet to attack my assailant; though I can't pull off neat things like dropping Intimidation on them, I can still have my pet use its abilities. Bonus points if they're disarms (Scorpid, Bird of Prey) or stuns (Bat, Wasp). Toon can't move? No prob. Tell your pet to attack the stealther and buy you some time. Like Darrwyn said, you can just put your pet on Defensive when you feel someone's sneaking around to stunlock you (originally it was Aggressive, but we know where that one went).

A smart rogue will CC your pet and leave you open to a stunlock, which is why Cunning pets are more advisable due to their Bullheaded ability. Keep your Mend Pet on your buddy and try to CC the Rogue yourself as much as possible.

Back to said friend, he always just tends to laugh off MM hunters. Oh, sure, usual high-burst rotation PvP types? He'll just punish them by toying with them before the fight and then staggering his openers, stunlocks, finishing moves and poisons until the target is dead. But a BM hunter actually forces him to play seriously.

Funny anecdote: I once faced off against a rogue who apparently was a noob. As I was defending a node in AB he sapped me, popped out of stealth and tried to capture the flag without actually killing me. It took him maybe 1 second to realize my Chimera was already hitting him with Froststorm Breath and a string of Wolverine Bite criticals despite my inability to move. I think he died when my Sap duration ran out.

@Darrwyn, thanks. I guess what I learned from my friend can be boiled down using his words: 30-40% of a Rogue fight is the opener, 50-60% is player skill / experience and 10% is gear (yes, only 10%. Back when GearScore was still a major issue he was able to defeat or otherwise give 4-5kGS players an extremely hard time with a 2K GS toon). If the opponent can neutralize or otherwise disrupt the opener and control the rest of the fight, e.g. by hampering the Rogue's mobility, the game is his.

While I've seen MMs (notably Brang) effectively counter and control Rogue openers and sustaining attacks, BM actually has more tools at his side–because invariably, efficient control of the Hunter's pet is key to countering a Rogue.

SV is also a viable alternative due to the amounts of CC and DoTs at your disposal, just make sure the Rogue can't use Fan of Knives when your Snake Trap has been triggered–Rogues hate snakes and will FoK them at the first opportunity, wasting your trap. I also learned to make sure the Rogue can't Shadowstep out of an Ice Trap, e.g. by taking advantage of the pet that's currently in his face.
